Why is it, if I miss a call, I have 3 folders telling me I missed that call?
The SMS tells me, my call log tells me, and my message folder tells me.
How can I limit certain programs to do only what they were designed to do (ie. call log tells me of missed call)?

I would recommend just turning off the call logging in messages.

Go to Recent Calls History (press the dial button) > Menu > Options > Call Logging > Set to none.
