POP & IMAP Accounts
Internet Service Provider email accounts are commonly either POP or IMAP accounts. You need the following information:

for example, [email protected]

On the Email Accounts page, select Add Account.
When prompted, type your email address and password. Click Next.
Select I use Microsoft Outlook or Outlook Express. Click Next.
Click Download and follow the on-screen instructions.
If you are still having difficulties adding your email account, visit the online help on the BlackBerry Internet Service site.
Thank you. "

Hmm, my school uses google apps too, but I didn't have that problem setting up my email account.
My email uses my [email protected], so it's not an issue of the extra periods in there.

When accessing your school email from your desktop do you use a web-based interface, or a POP3/IMAP client installed on your desktop? If it's web-based, I would check to make sure that POP3 or IMAP are enabled for your account. If you use a locally installed client, then you may need to manually setup the BIS settings to match those used by your client software (do a Google search for gmail blackberry imap for a rough guide).
I could also be entirely missing the problem, in which case none of this will help.
