Basically my apps are sorted in folders but some apps could make sense to go in more than one folder. I know bb10 doesn't natively support this but does anyone know an app that will create app aliases?

Can't be done.
Not particularly. Only if the app has a URI that can be invoked (settings://, appworld://, etc.) can one make a home screen shortcut through a separate app.
Can a link on a website open an app? I can't really think if I have seen one or not. I know the crackberry website doesn't have a "open in the crackberry app" link, at least none that I know of.

Apps can be invoked either through the system invoke service or through a URI. URIs are more portable.
appworld://content/23281874 should lead you to CB10 in the BlackBerry World app, since it's using the URI for BlackBerry World.
The same could be accomplished through having an app that invokes BlackBerry World, although that isn't really doable on a HTML website. Not all apps have URIs and/or invoke framework access, though.
