This is driving me crazy as well, mostly because it wipes out my Lotus Notes that were over a week old... now realize it must be the BlackBerry that's clearing the entries.
I checked on the RIM website and they have an interesting fix that's not exactly related to this problem, but should work for me.
I'm now setting the synch for two-way synch but only for future items. I will still lose the old entries on the Blackberry, but at least I'll still have them on my Lotus Notes, which is more critical for me.
Of course, those of you who use the Blackberry more exclusively still don't have a work-around.

My blackberry does the same thing. HELP! has anyone figured this out?
i have done a hard reset...
i resynced the whole thing and it gave me an additional 2 weeks, but not the entire calendar. i can't have this thing erasing my calendar.

Free up app memory. What is happening is you are running low on app memory due to the OS or an app that is not playing nicely. When the BB needs more memory, it will start removing old emails and calendar events so it can free up the memory to function.
It probably wouldn't be bad to install a program that monitors your free memory and reboots as needed.

The fix I chose
I had the same problem on my bold. At some point all of the sudden my calendar events for the past 2 years disappeared. I had set my calendar to keep all events on the bold but about 2 months ago all of my calendar options disappeared again. Luckily I could go into my deleted items in outlook and get them all back.
I set my software to confirm all deletions and sure enough, today my synch software was trying to get rid of 623 calendar items out of outlook. After reading this thread, I can remember on Friday my blackberry had given me a low memory message but I hadn't reset my battery yet so I do believe it decided to take matters into its own hands and delete my calendar entries.
After reading through this thread and a few others the compromise I came too was to change my synching to only do future items.
I would love to keep all calendar items in both outlook and my blackberry but it is unrealistic to expect my blackberry to have the kind of memory (although it would be realistic to expect them to design it to allow me the choice of allocating older calendar items to my sd card) to keep all items forever. However, my desktop does have such memory when it comes to outlook items.
Therefore, I set the synch to only do future items and then set my blackberry to a 90 day retention. When I am going back to a past calendar item that is really old I am always at my desk, and using outlook is much easier. Having 90 days of past calendar items on the blackberry is good enough.
Once I changed these settings the delete 623 items went away, my blackberry was happy, my outlook was intact and now I can move on to other problems.
It's not perfect but it keeps everything in synch for the future and allows each calendar to retain the amount of data I need.

Going through the posts in the forum, and after having experience of the same issue myself on the BES with Exchange, What i did was to remove the 'PIM sync Backup data' from the BES, I don't exactly remember from where, wiped the phone and reactivated it, with the option to sync further items for 90 days only. this resolved my issue and now my BlackBerry works perfectly, I don't know if this helps but if anyone knows the exact fix for this kindly let me know.

You need to be more specific when you talk about a bold, you guys are talking about the old Bold 9000, Bold 9700 and 9780 don't have such problems.
You have to get into a habit of cleaning up the memory with older blackberrys, delete browser cache, cookies and history every once in a while, I've seen it ad up to 5mb even with regular cleaning, same goes for facebook, twitter, blackberry maps.
Also connect to DM and delete attachement data and call logs, that can add up to quite a bit too.
