I've had my bb storm for about three months and really like it. If I delete stuff on my hotmail account (using my desktop) then hit 'Reconcile' on my bb, shouldn't the emails be deleted on my bb as well? Or do I have to manually delete them off my handset?

Hotmail is a POP3 service. The emails will show up in both places. Yes you must delete the emails in both places.
