My NE2 is not up until Feb. I went to purchase the tour online and was in my account and went to "upgrade phone" and I was able to purchase the Tour at $199. I got a confirmation and everything after the transaction.
Is there any chance I would get rejected for that price since I am not due yet?
Upgrade price and NE2 are not the same thing. If you waited until February you would have gotten anywhere from $50-$100 (depending on your plan) discounted off the $200.

A line on my account had an upgrade in January and when I go online to upgrade that line it has the Tour listed at full retail of 489.99. Can I call and ask for annual upgrade pricing?
Get it for 2 yrs pricing, but sign up for 2 yrs again.
