Might be a stupid question, and late for me to ask considering I've been on a BES server for two years. But is the process of upgrading your OS on a BES server the same as with BIS except for going through Enterprise Activation again?

Yes, its the same. If you upgrade via the desktop manager and your connected to the network where you BES is, it will automatically activate too.
