Assuming you used desktop manager to do the upgrade? Open desktop manager-> backup and restore-> Restore. You should see a file to restore called LoaderBackup-(date of your install).ipd. Choose that and continue the restore. Should put all your 3rd party apps and databases back on without affecting the operating system.

next time you do an upgrade make sure that you check the box about including 3rd party apps. if you don't do this then the apps will be lost

The regular backup won't always backup your 3rd party apps. You need to make sure to do the device switch wizard technique if you want to have all your 3rd party apps. Then all you have to do to restore them if they are missing from the list is select the alx file from the app loader to restore them to your list of available apps.
