After upgrading to the 4.7.0.99 software for my Storm, I have received this message intermittantly. "Uncaught exception: java.lang.IllegalStateException" Then below that, I have the ok option. It most recently happened after rebotting. My battery was dying and I pulled it put in a fully charged spare. This has only happened since switching to the upgraded software!

Does anybody know what this means and how to fix?

i heard a few battery pulls gets rid of this message. if you feel confident in doing a wipe and full reinstall of the os then i recommend you shouild

This problem use to occur with the 4.2.1 BB OS and was fixed in later builds. The solution back then was to disable content protection. You can do this by: Options> Security Options> General Settings> Content Protection: Disabled. I would also suggest clearing the memory log and then checking the log after a battery pull to see what appears. If all else fails, you can do what collin suggested and do a wipe and restore of the device.
