What it sounds like is you denied some app "Trusted" status and its telling you that could effect the apps performance. I'm not sure how to make that go away if wiping and reloading the OS didn't fix it.
If this is a personal phone connected to BIS, then you might do a search here for "Removing IT policy" and see if that helps.
Go to your applications, select each of them individually and then change all the permissions to allow instead of decline. See if this helps.
If you are on BES - contact your administrator to find out what access you guys do/don't have. This will help you figure out which application could be causing the issue.
