Application Data Restore

Is there a way to restore applications with all the settings and data originally in them, when upgrading to a newer OS? I have backed up all applications using DM but when DM loads my new OS with the applications, I lose all my settings and data in them.

Unfortunately that is up to the application author(s). Some applications will retain their settings, whereas others do not. You can set the DM to backup/restore 3rd party application data as well, but only some apps are retained
