My experience with modifying electronics is not that advanced, but what is the probability that if I modified my fm transmitter so that instead of an iPod connector it was the mini usb that storm has, it would be able to work with my car stereo?

I don't believe the storm supports transmitting through the miniusb as of yet. Just get one that has a regular headphone jack transmitter for now.
