They should be in the java file under:
C:\Program Files\Common Files\Research In Motion\Shared\Loader Files\(your version)\Java

(Not in a java file on your desktop.)

If you go into your application loader, it should give you the option to check the box for Blackberry Messenger and install it.

If you don't have auto updates disabled, unplug your computer from the internet.
