It does work that way with FB notifications (so I noticed when I checked it on the site :D) but with whatsapp I never lost any messages.
I delete FB notfications quite often as they clutter my hub, but I would prefer it the hub shows the unread once by default instead of me using the search function for that (which doesn't update automatically). That way, I probably won't delete any of the notifications in the Hub at all.
In a nutshell yes, if you delete from the hub it will be gone from your account.
There is no longer the ability to delete an item on the device only.

Just to expand a little bit on the above responses...
The Hub is essentially giving you access in one spot to all your communications. As BB10 gives 2-way sync for almost every form of messaging, Yes, if you delete on device you're deleting on server. This includes ActiveSync and IMAP email, SMS, BBM, Twitter/Facebook messages. I can't speak to WhatsApp -- I don't use it.
This 2-way sync had been requested (very strongly) by BlackBerry users for years. It does take a little bit of adjustment for some. As I love being able to access all my emails whenever I may need to, I found it very easy to simply file a message into a sub folder rather than deleting it on deveice then having to deal with it separately from the desktop. Saves time.
I've noticed with gmail if you delete in the hub, it archives in your actual gmail (after a sync) which is good.
