Is it mainly at the Apple Store? They have electronic counter-measures to prevent their customers from experiencing superior operating systems. The only solution is a tinfoil helmet.

How do you know it's your phone? While those retail monitoring systems are fairly unsophisticated, they are actually pretty good at alarming only when they should because of they way they work. That said if your phone is,setting them off, there is likely something (odd) wrong with your phone.
Its much more likely that the phone case, some part of your phone, or something else entirely but that you have with you all the time has a tag on it that was not properly deactivated and so sets off the monitors when you walk through them.

If that were true, I could spend an entire day walking past Apple stores and setting the alarms off!
I wouldn't worry, It's just one Security System whistling at an even more talented and entertaining one (passport).
This reminds me of that time not so long ago when me and a few other friends often went into stores, peeled of the barcode labels or security labels of stuff and slipped them in opened handbags, and sometime pockets. There were often strips or coils/rings of metal under the labels.
I think that would likely be the NFC antenna in your phone that is responding to certain frequency. Just a wild guess though.

Oddly enough I can vouch for this. But not at apple. My NFC has set off the security alarms at a FYE and best buy, but both stores had recently installed newer scanners. At the time, the only things enabled were NFC, bluetooth and Network Radio. Tested by walking back into the store, putting into airplane mode, then walking through the same scanners at both stores. A few weeks later, same FYE, NFC off and nothing. Bluetooth is still on due to stereo in my car. Now the strange thing is its only been these two stores, and they are 80 miles apart.
