We are endeavoring to move from one BES server to another and have some users with over 100 BBM/PIN's or emails setup. How can I move that information so it is not lost when the device is reactivated to a different server?

Within BBM, each user should be able to make a backup of their BBM contact list. It is probably best they do it do SD card, if available. They can use the restore option within BBM afterwards.

I know it works for BIS - not sure about BES, though.

You can back up your bbm contact list to the sd card or you can save it to an email address and once you load the email on the new phone you can restore the bbm contact list.
