I am able to separate email from the SMS, but what about the BlackBerry Messenger?

go to your bbm options and uncheck show chat in messages application

what about emails; is there a way to stop them from appearing in both messages and the acual email account? So my messages are simply my call logs?

The answer is in the previous post. Open your message folder. Then menu>options>list settings. I'm on wap so I can't see what device you are using so it could be general options rather than list settings. But when you get there you will see the boxes to check or uncheck. That will determine what shows up in your message folder.
