Since updating to .99, the Gmail App does not alert me when I have new mail. The Gmail label will change from 'Gmail' to 'Gmail (1)' but the Gmail icon does not change to have the yellow star-ish thing behind it. My phone also does not vibrate to alert me of new mail.

Anyone else having this problem with the Gmail app or any ideas how to fix it?

Fix your alerts. Mine defaulted back to no notification when I received a gmail message, so you just have to turn it back on.
