I did a search, but didn't stumble across my specific issue, but apologies if this has been addressed and I missed it.

We are on a BES, with Exchange 2003. Outlook emails are synching fine. A particular EU also has his Yahoo email account configured on his BB device, and he gets emails just fine, but as of about a month ago when he deletes emails out of his Yahoo account, they no longer delete off his BB device.

Actually, the issue started when his device was having memory issues due to our upgrading the BES to 4.7. I upgraded the OS to 4.5 on his device and that apparently is when it started.

His Yahoo email reconcile setting is set to "Mailbox & handheld", and wireless reconcile is set to 'on'

My suggestion was to remove Yahoo, then re-add/configure it back to his device, but figure I'd check here to see if there's some other troubleshooting step we could try.
