This may seem like a stupid question so have some patience with me. Under the messages menu there is an option to "reconcile" messages, what is this function and what does it do?

If you're on BES, it will match your email with the server. In other words, if you have deleted emails on your Blackberry, it will do the same on the server. If you've read emails on your Blackberry, it will mark them as read/unread on the server respectively...
