Whenever I load pics or music or video, I remove the media card and use a flash drive rather than desk top manager. If I am careful removing and replacing the card is there any issue with taking it out quite a bit and reinstalling it? I know how to do this and it seems easier to me than using the bb manager.

You can leave it in and access it as a flash drive using the usb cable. DM is unnecessary.

Yea.. You can do Mass Media Storage.. And wont have to worry about taking it out, or using DM..

But to answer your question, No it will not harm your berry.

Yeah that's an awful lot of work when it's so much easier to just use mass media storage.
