Which would be the best way to update the firmware on the phone? BB Desktop Software popped-up with the .600 update, since this is the first time that the software has found an auto. Usually, I've always done it manually.

Would it be better to update the phone manually and deleting the .xml file or would it better just using the Blackberry Desktop Software?

I always do it via AppLoader, but if it popped up in Desktop Manager as an official update, I'd go with what Deathcommand said:
