Have you done a backup with the Blackberry Desktop Manager recently?
Your post is a little confusting to me, you reinstalled the device software but lost the stuff that comes with the device software?
DM is your best bet to get everything back, just trying to figure out how when you wiped it back to the default os why that stuff wasn't there, maybe someone can shine some light on that lol
The first time it happened I didn't have the blackberry backed up, rookie mistake.

When I bought the phone from Bell it came preloaded with a few games and docs. to go and maybe a few other programs (never had the phone long enough to really check out what was on it). When the phone crashed I had to download the latest version of the OS from blackberry and install it on the phone. The programs were not installed.
If you're looking for stuff originally compiled with the OS, and it didn't load when you did a fresh installation...
Plug in your device and open DM, then go to Add/Remove - after it loads it should bring up everything that is originally packed with your OS, like games, docs to go free, language packages, BB Maps, etc. You can pick and choose what you want to install and let DM do it's thing. Voila!
