How do I remove all the data off my phone but keep all my applications? I'd like to start over with a "factory reset" but not have to download all my apps again. Because then I can just restore the important data from a backed up file.

Do a security wipe from the phone and don't tick 'user installed applications' this should wipe everything else and your apps would still be there.
Options > Security > Security Wipe
