Probably a crap pile of badly written 3rd party apps...and a "toxisized" disintegrating OS...but it's RIM's fault.:rolleyes:

Anyway, what official and thrid party apps on your phone? Do you have any app that use GPS or update on intervals like Facebook auto feed update?
Well that solves the op's problem, nice of you to be so helpful. Sheesh, you probably expect them to hit the thank you button too.
You could wipe and reinstall. The question is when did it start doing this. I have 15 apps installed and rarely have seen the "black clock". It sounds to me you fed your berry something it did not like. Try to backtrack and remember when you first noticed this. Many of us are here to help, others want to use your post to j3rk off their egos. Let us know how things go.
Find out if it's third party apps, I suggest backing up in desktop manager and unchecking the following BEFORE doing your backup:
Content Store
Handheld key store
Trusted key store
Purged messages (yes, deleted messages)
SMS messages (or Text messages)
Browser cache (or Cache)
Browser History (or History)
Then wipe it (Security wipe) or reload the OS (connect it without the battery to desktop manager, let it update the software to a clean state, reconnect the battery once it says "connecting to JVM", let it continue), then it should perform well. Next, one app at a time until it shows the clock, then eliminate that app and you buddy, are good to go.
PS. You don't have to use desktop manager, apploader can do it too.

You could try loading a backup from an earlier time before it started doing this. Best of luck.
I don't really gave 3rd party apps installed -- I mean not a lot -- it's mainly the ATT standard -- the weather channel, facebook, twitter, and battery watch (although the utility for this is feh), Poynt, lookout mobile, google sync, and flashlight.
The rest is just shortcuts of un-activated stuff. And I don't have those running all the time -- if at all.
Also I appreciate the ideas of wiping and restarting -- but for the record, the clock was from the first day.
Of course coming from a Torch (a special thank you to my 2 year old son for knocking my 9700 on the sidewalk!!), this was a marked improvement -- but it seems to be happening too much as compared to the 9700.
Then perhaps from the first day the phone has had a bad OS load or something. You cannot be sure unless you start clean your self. I would backup, security wipe, install the clean latest official carrier version of your OS, and test. Then you can use the same back up to selectively restore the apps.
As for follow up -- I had a free day -- for a "let's just see what happens event." I Dl'd the 2392 ATT update, which turned into a 6 hour nightmare of rebooting and a nuked berry that even the 101 class didn't seem to have an answer. (Wife and child escaped the invective that followed).
Anyway, and in a bizarrely random manner, the Berry suddenly wiped and re-installed everything from the DM, not the install app (weird, right?), and is now fine (knocking on wood) -- the biggest thing was just installing the apps I did use.
