1. When I plug my usb/wall charger combo into my phone to charge it overnight, I'm sporadically getting no lightning bolt showing its charging.
2. I'm getting a message about options to charge only, etc and it will start charging when I hit ignore or charge only. Where is that message coming from? Can I set it automatically to charge and be used to transfer data like it was by default before I upgraded to the 10.3.1 leak?

More than likely, it is the leaked OS itself. They do have some features missing/hobbled. And not all leaks have the same issue(s), some are better than others. I think there are about 5/6 different leaked versions out there, and some work better than others on different devices.
If you go back to your official OS level and the issue goes away/comes back like you previously experienced, then you have your answer.

The official 10.3.1 is just around the corner, sometime in January '15..........depending on your carrier.

It is in system settings>storage and access>Access using USB>leave all buttons in the "off" position...
