I've rerouted my media files from a backup using link. But the backup is missing one or two important files I'm looking for.
I know the other backup I've does have those files. Since I don't have the choice of just choosing the missing files.
If I restore the whole media data again, will my photos, music etc be duplicated or it will just overwrite them?

No idea. What I would do is:

Load one backup, grab all files I want and move them to the SD card. Load the other backup and do the same. That way you'll have all files you want in the SD and the restoring won't mess anything up.

Load the backup you want to keep last. If you do end up with duplicates, just delete them.

I don't think you will though.
