When I open the autoloader In Windows 7 (Im using bootcamp), it pulls up a little window with some code for half a second then disappears. I was able to make out it saying "Could not connect to blackberry device manager" before it crashed. Does this mean it doesn't work on bootcamp?

yes, BB device manager is used to connect to the phone i believe, and that's part of BB link.

Yep, you need BB Link installed. Also, make sure you do the restart it prompts you to do when you install BB Link, otherwise the autoloader will just sit there not doing anything when you open it.
