This will work for non-native apps available in BlackBerry World as well as for side-loaded apps.
Some android apps for some reason will give unnecessary alerts in the BlackBerry hub.
For example: using an android music player like "Clean Music", every time you would skip to the next song (or audio book chapter), the app would give you an alert in the BlackBerry hub.

Turning off all notification from the app in settings helps, but a new alert is still sent to the hub as shown above.
Finally with the 2.0.1047 leak OS, there is now a way to disable all alerts from non native apps.

-open up BlackBerry World app
-search for "ghost commander" and download it, it's free
-open Ghost Commander app, it will probably default to the directory "/mnt/sdcard"
-click on the 3 vertical dots on the bottom right corner, a menu will appear
-click on "location" and choose "Home"
-click "Applications"
-find the app that you would like to disable alerts
-long press on it and a menu will appear
-choose "Manage"
-a new screen will appear, uncheck the "Show notifications" checkbox
