I am wondering if there is a good app to clean up the emulated Android environment... it does not have to be a native app. Any suggestion is appreciated.

I use a program called Quick App Manager to refresh the runtime. Open it, go to Dev Tools, then Bad Behavior, then Crash the system server. Reboots it without rebooting the phone

What about those junk files and directories left behind after uninstalling those android apps?

Whether or not it works completely I can't say, but Device Monitor is suppose to clean out such areas. Open Device Monitor, Find the STORAGE Tab or mode (they've changed it from 10.2 to 10.3), Scroll down to find the app and PRESS on it. Select Delete. If you have already Deleted the app, you may need to reinstall it and then delete using Device Monitor if you think there are remnants left behind.
