OK, first, the SD card and SIM are "Hot Swap-able" in all BlackBerry devices, meaning you do not have to demount the cards or power off the device to remove or install them.
It is wise however to not pull the SD card while you are currently saving something to it as that file will be corrupt.
Secondly, IF your SD card was encrypted via Setting/Security and Privacy/Encryption on your BlackBerry device, then you can not remove the SD card from the BlackBerry and read it in another device or computer. You can not copy or move files off it onto any other device and have those files readable on the target device.
If you remove the encrypted SD card from the BlackBerry device, then wipe the BlackBerry, you will not be able to read the files on the SD card as the encryption key is stored on the BlackBerry and that is destroyed on a wipe.
You can only view or un-encrypt the files on your BlackBerry device or through BlackBerry software like Link or Blend on a computer that has already been associated with your device.
If you must move files off the encrypted SD card, you must first un-encrypt the SD card, and then move the files off.
So, your issue:
If you are trying to read/write the contents of an encrypted SD card while it is not in your BlackBerry, you can't. The BlackBerry device that created the encryption with your BBID logged in must be the device to read/write those files or to un-encrypt the SD card.
When you remove and/or install a SD card in your BlackBerry, it can take up to five minutes for the BlackBerry to adjust the file cache to reflect that. During that time, files may be "ghosts" where they show up in the file manager as icons, but wont open because they can't be found, or they may all be completely missing as appearing to be all empty folders. Just wait 5 fives before trying to access a SD card once it is inserted.
The same thing can happen from rebooting the BlackBerry or performing a Hard/Soft Reset.
This is because the BlackBerry apps do not actually have direct access to the SD card files, they have access to a system cache of what is on the SD card of which the core system has direct access too. This is why, occasionally, the SD card appears to be corrupted, when actually it's just the cache is corrupted.
Generally a reboot or Hard/Soft Reset fixes that.
