You can backup and re-install your Cydia apps. I believe the fact that you have them backed up and can reinstall let's Cydia know that you have already purchased them. Much like iTune when apps are backed up you don't have to download everything over. Other than backing them up I don't know how else it would know unless you bought from a developer that uses like paypal or something to purchase.
