For the fonts to be user customised, you shouldn't change any of the fonts in Theme Builder.
I have, however, noticed a bug; when I change the "Background Dialog" for the "Buttons", it makes the fonts for the Button, as well as for the date in Messages, non-customisable. I think the same happens when you change the "Background Dialog" for the "Menu" as well. I have no idea why it does that, it's pretty annoying.
Anyway, I hope it makes sense?
