Is there a way to control whether or not certain 3rd part applications start automatically? For example, PowerTools starts automatically, and I would like to prevent it from doing that.

Okay. What's the use of 'Power Tools' if it doesn't automatically run in the background? Your query defeats the purpose of the app itself. No?

I think you can stop that by removing the run in background permission, but I don't know if it will break the apps other functions.

no it's not. I believe that the developer has coded the long time running headless service of the app to be triggered when the device restarts.
if you do not want it, just recall the permission in settings-> security->app permissions
