    I was and still am wondering how or why Major League Baseball would have his pin. Yet they confirmed that the pin in the messages was connected to A-Rods phone.

    No, the MLB got the Biogenesis clinic director Tony Bosch involved in the scandal to turn over his phone. That is how they knew A Rod's pin, and content of messages.
