Using the BB Desktop Manager, how do you go about uploading a document (.pdf, .doc, etc...)?

You don't use Desktop Manager for that.

Assuming that you mean that you are trying to copy a file to the device, simply allow the device to enter Mass Storage Mode and the Media Card will show up on the computer as a "drive" and you can just manually copy the file to the drive the same as you would copy any other file on a computer.
