There's lots of causes for this. It depends on how the video was encoded, with what app, what codec, at what bitrate... the general rule is you want to keep the bitrate high enough to look good, but low enough that your phone doesn't choke or lag on it (which can cause a/v skew).
How you transfer the file to your phone should make no difference at all, as long as it gets there ok. Unless it gets corrupted somehow, it's the same collection of 0's and 1's however it gets put on.
