Is there any way to remove the BB Groups messages from the Message Folder (Message Application)?

In BB messenger > highlight the group > hit BB button > view group detais > scroll down to "Message List Integration" > and change those settings to "No Activities".

I cant help you with the WhatsApp question as I dont use it, but hope that helps you.

yes, you can disable that in WhatsApp > Settings > Advanced Settings
