I'm not sure you'll ever see this since you posted it over a month ago, but the music on your PC should be where ever it's been put so iTunes or Windows Media Player can access it. In other words, BB Desktop Software links up with iTunes or WMP to sync your music -- it doesn't handle the music all by itself.
In Desktop Software, you need to go into Device > Device Options > Media and, under Media on my Computer, select either Windows Media Player or iTunes. Organize your music however you want it in iTunes or WMP, then connect your BB, select Music under Media Sync in Desktop Software, and click on Sync.
