It seems like that there is a bug regarding Linkedin and Facebook contacts.

I am able to get the contacts from Linkedin and Facebook to sync just fine and downloaded to my contact list, but when there are changes to it, (for example adding new friends or removing connections) it does not seem to be able to sync the change.

I am not seeing my newly added friend on Facebook in the contact list, neither am I seeing my removed connection (from Linkedin webpage) in my contacts list.

Anyone else has this problem?

I can sympathize with your issues, I have many of the same. In general, I think the whole contact app needs to be re-thought through by BlackBerry and fixed in "OS 10.1". The problem is only the phone / local contact can be updated / saved whereas what comes in through FB, Outlook, etc. can't be updated. So there needs to be sufficient robustnesss in a local contact to save things like links, name changes, and number changes.
