Desktop Manager only backs up things like messages (email and text), icon arrangement, phone options, bluetooth profiles, WiFi networks, etc, etc. Basically any settings on the phone. As for third party applications you would have had to use another tool to back them all up onto your computer, they are not backed up via Desktop Manager.
As for media, that as well is not backed up, by default. Before you start a backup, you can check off a box that tells the backup tool to create a backup of the contents on your media card and/or internal file storage as well, but as mentioned, that isn't default behaviour.
So if you didn't backup the applications or media as mentioned above, they're gone. -

When it comes to backing up pictures and such on your BlackBerry, prior to performing the backup, did you check off the "Include: Files saved on my built-in media storage" option?
As for 3rd party apps, there's no automatic way to backup applications. You can trick desktop manager into doing so by following the process outlined here:

You mention "being from the same account", when you load up App World on your new device, there is a "My World" section that has a list of all the apps you've downloaded using that account before, but there's no bulk "redownload" or "reinstall" option. You'd have to go through the list and re-download them individually.

This isn't a media card though, it's the internal storage which is nuked and reloaded when sent through the repair center. I think recovery off that might be super difficult considering it's a virtual agile/floating partition.
OP, did you get the exact same phone back when it returned?
