new theme and icons

Upon rebooting the device there were icons on my home screen that were previously in my media , IM messaging , games and other folders. It was a main to get all those sorted out and moved around and crap. Still not back to the home screen 100% but working on it. Anyone have this happen and is there a reason for it? I just went back to the factory theme and deleted the new themes I had downloaded over the past months. To much of a headache if its going to cause all this. No wonder they were free. Thanks God I didn't have to pay for them or I really would have been upset. Is there a way to just straight out delete icons from the home screen because there are duplicates that do the same function but look different?

It happens to me all the time. Once there were even a bunch of new folders, all empty. I just arranged it all the way I like since I don't change themes that often and I really like the one I have. I did pay for it and it still mixed things up.
