So I'm trying to clean up my storm, and get rid of Apps, themes, that I don't use? But I have a couple of questions,

When I download themes can I download them to my memory card and run them so I don't have to use the phones's storage?

There are some file in my Options ^ Applications...such as
DOD Root Certificates
BlackBerry S/MME Support Package
E-Mail Setup Application
Help

Can I keep these? If i delete them will I harm the phone? Or can someone just at least tell me what they are for?

Unfortunately, you cannot store them on an SD card.

Help is alright to delete, as with E-Mail Setup Application. You'll just have to login to your carrier's BIS site and do anything email related from there. The support package is okay to delete, and the DOD certificates are as well.
