If you do a battery pull, the red LED should stop blinking.
Do you have any apps on the phone that update automatically? Any Twitter apps? WeatherBug? Anything like that? Certain features of apps like these will also make the LED flash, but will not necessarily put some kind of visual notification on the home screen.
