I know it's a trivial issue, but I wanted to see if your Glow notification acts similarly.

So I have "Glow only" (no LED) for my email. When a new message arrives, the corner starts "glowing" red as expected. I open the Messages app, read new messages, and close the app. The "new email" asterisk is gone, but the glow notification persists. It stays on if you have any unread messages left (I usually mark messages requiring action as unread, so I pretty much always have "unread" messages).

I don't really need the Glow notification to stay on when I've already checked my messages (opened my Messages app). I wish there was a way to turn both Glow and LED off. The asterisk thing would more than do in my case. Alternatively, it would be great to see the Glow going off when you "check" your email.

But what I find inconsistent is that the Glow will disappear even if you have unread messages and you tap the Wrench icon (Settings). Why this happens remains mystery to me

Does your Glow notification also go off when you tap the Wrench icon?
