I recently had reinstalled my blackberry email on my phone and I noticed that there was no separate mail box for my email accounts, its just one box where my emails and text messages come in. I don't like this because I don't know which account is getting the email and I can't access them separately. Any idea how I fix this?

While in your messages go to:

Options - General Options - SMS and Email Boxes and select " Separate".

I did that but I don't get the separate email icons like I had before, it just bunches them up in my one email box. How do I get the separate email boxes again?

Did you have an icon for webmail before? Is this what you mean for separate email boxes?

Check your hidden icons.

I used to on my last pearl. I had an envelope with a Y on it for my yahoo mail, a separate box for my google mail and then the main box for my text messages and emails.
