    I was attempting to load 3rd party software onto my 8900 with App Loader for the first time, when I noticed that App Loader was going to delete all my 3rd Party Software I had downloaded OTA.

    I quit the install, and checked around for something to turn this off. I did not find anything. Does this mean that since I have used OTA to install packages, I cannot use app loader?

    were they unchecked in app loader? try checking them (or unchecking them if they are checked) and see what is says next to the app name.
