Whatever you do, don't use the tools RIM gave you to diagnose the problem.

    C:\Program Files\Common Files\Research In Motion\AppLoader\vendor.xml <~ DELETE
    C:\Users\*User Name*\AppData\Roaming\Research In Motion\BlackBerry\Loader XML\vendor.xml <~ DELETE
    C:\Program Files\Common Files\Research In Motion\AppLoader\loader.exe <~ (Right Click) RUN AS ADMINASTRATOR

What's wrong with using the tools BlackBerry gave us? I use Meterberry on my 9900, but the Application Storage part of the Application Manager does a pretty good job of making it even more obvious as to where all the memory's going.
