I don't, however, want the process of putting it into stand-by to make pandora start playing again.
Is there an option somewhere, either in the pandora app or on the BB itself to stop that button from touching pandora? | Unfortunately there is no such option, however one "workaround" is to unpause Pandora before putting your device to sleep. If it's playing, then holding down the "sleep" button will first pause Pandora then put the device to sleep. I know it's not ideal, but it should work.
If it makes a difference, this is fixed in the 5.0 OS because the new APIs actually send us (the application) the correct events and we can actually distinguish between a single click (pause/play toggle) and holding down the key (stand-by mode).
