Shouldn't be a big issue, stopping the BES services would be wise and then after install, reboot and let everything come up.
Curious, are you running BES 4.0.7 or was that a typo?
FYI - If you are considering BES 5, I believe RIM's moving the MS server requirments to MS Server 2008, at least BES 5 for GroupWise this is a requirment, not so sure if they are doing the same for Exchange but the reason is due to memory leak situation that Microsoft was released an update for.
